  It's not uninstalling. Steam keeps a pseudo directory without any files saved on their servers as part of their mod support deal (this is why off steam mods are still present when you uninstall). Verifying game files uses the base files and base install directories for a vanilla game

  Don't use the uninstall button, physical move all files to the trash on your PC and verify files

  Then don't install 3rd party software or mess with them and they'll work fine
