if you mean like there were ini adjustments you made and the update reset them, the answer is likely yes. Pretty sure it has to update that file to sync with any options that get added/removed, so they likely reset everything that isn't directly accessable ingame by the player (as opposed to the ones that are, like resolution and similar options) to their expected default values in the process.
So stuff like framereate lock alterations and vsync seem to "fix" themselves every time the file needs to be updated, basically.
